Hi Vivek,
Check your noise covariance matrices. Generally you should use empty room
data or baseline i.e., pre-stimulus activity. You should not use
post-stimulus data unless you are using beamformers to compute source time
course.

My MEG data is a resting state data. It does not have any stimulus.

I don't have much experience with resting state data but I am not sure if
you can use a noise covariance matrices created from the raw data for
distributed source methods (e.g., dSPM or MNE) . Don't you have empty room
data?
